Training VS Horse automatically primed and ready to go.
Is training a horse going to make the horse better? Is auto training "better" ? thoughts?

I don't really understand your question.
Are you saying does training your horse make your stats better ? i.e via training adaption rating...
Or are you saying does playing the game on advanced training prepare your horse better for race day, as opposed to simple training mode ?

What is the advantage to training your own horse ? Seems like a pain in the arse

Maybe a pain but it is more realistic and makes the game a bit more difficult. Depends on how you want to play, the choice is yours.
