Are you giving your jockeys instructions on what tactics to use during the race, or just letting them decide? If you're not giving instructions, try that? Depending on the distance and horse, even pace might be a better way to go. Alternatively, your horse might actually want a longer distance. Their breed distance indicator isn't always accurate - it's just what their breeding says they should be suited to, but it doesn't always end up that way.
Also, check your jockey's notes after the race. Is he saying the horse wanted a longer distance? He should also be telling you what tactics he used. The first segment of the jockey notes is always something like "Held up." or "Ridden handy." followed by another comment or two.
