I feel that something you are all missing about the game and life is this: A horse is a horse, is a horse, is a horse etc. Just because it is flat bred doesn't mean it can't jump, just because a horse is NH bred doesn't mean that it CAN jump.
I also only use the transfer system to transfer between flat and jumps, but knowing how the ttf thingy works now (PJ explained a little further up this thread) I might well back up my whole transfer pool in case of a crash. This is something EVERYONE should do, if you don't want to be posting a message in technical support about your game not working and hundreds of hours down the drain. I use a flat game to breed my horses because I get too caught up in the NH game and so I can't breed as quickly, so my horses aren't as good. Plus the NH game is still holding onto yearlings for a year and I get terribly confused, so it is easier on time and my brain to breed in the flat game. HOWEVER, my horses are essentially NH horses.
From reading this I think you're (ghostzapper) too stuck in the flat vs jumps thing. A horse can do ANYTHING, what limits it is its natural ability and its physique. I know of ex-flat horses who are point-pointing, team chasing, hunting, eventing, competing in endurance and they are more than capable and they love it. I also know of many ex-NH horses who would flat out refuse to do many of those things and are now doing dressage, or showing etc. The reason most flat horses wouldn't run over jumps is because their legs wouldn't handle it, plus they're worth more money so people are less likely to risk them, plus you can win a lot more prize money with a flat horse. The same is true for NH horses on the flat. They are that much bigger and weaker their legs wouldn't handle pounding over hard ground in the summer at high speeds. I will grant you that it is very unrealistic that a 10+ x G1 winner would ever run over hurdles or fences, but his offspring might.
This is where real life and the game start to diverge. In real life you wouldn't risk a 10+ x G1 winner over obstacles because the risk of having a fatal injury is so much higher, if you wanted a NH horse you'd breed him with something that you'd aim at NH. When you get your baby it becomes clear pretty early on whether it is going to be an early developing flat-type which you might want to try racing as a 2yo. Or something you want to keep hold of and work on slowly (this is what a store horse is) because it is going to take time to develop. BUT in-game, you rarely lose horses so you would have no qualms running that 10+ x G1 winner over hurdles, fences, the Grand National because he is never going to get an injury which means you lose him forever. (plus backed up ttf files etc, if you were that unlucky) So you could trial him in the CK and upload him to the league, because in-game a great horse is a great horse. There are more variables over jumps, but it would be almost impossible for an average horse to win the Gold Cup (using your example). It would be easier for that average horse to win the National, but all my National winners in game and any I've been able to buy from other trainers have had at least 80% potential. We have found from PJ's extensive breeding that THE most important bar is the potential one (plus jumping speed for NH), therefore, if you have a horse with full potential that is good at jumping it will be top class on the flat and NH. You don't have that luxury in real life, horses have personalities etc etc. That is due to the way the game is programmed. In real life it is usually only average/bad flat horses who are sold to go jumping. If NH owners could get hold of good flat horses then they would, but flat owners won't part with them because they're too good to sell, or other flat owners/breeders will pay more than your average NH owner. That is part of the reason there aren't more Group 1 winners running over fences.
I know nothing about programming, but I can speak from experience. ALL of my horses in the NH game have been top class from day 1 to the day I decide to retire them because their potential has gone downhill. Chick Ii, one of my league team, has had 4 seasons at the top of NH racing. The only ones who are one season wonders are my handicappers, and that is only because their rating is too high. THIS IS INCREDIBLY RARE IN REAL LIFE, it is why Kauto Star, Desert Orchid, Red Rum, Arkle, Golden Miller are immortalised because they are some of the few that came back and back and back, which is something most horses can't do. Look at Long Run, he has won races but he looks the shadow of that world beating French import of a few years back. Look back at so many recent Gold Cup winners, NH racing takes so much out of a horse that it is almost impossible to keep them at the top of their game for that long.
So to sum up my rather long essay before 8.15 am

you CANNOT compare game and real life. Backing up ttf files is just good sense, though it does mean the system can be exploited a little. People have been breeding race horses for hundreds of years, the only difference with the game is that you can make carbon copies and breed hundreds of generations in a few days. The only way to do that in real life is to make a sibling which almost definitely won't have the same traits, or live a VERY long time. The transfer system was a wonderful addition to the game, meaning you could send a bad flat horse jumping to see how it got on like you can in real life. That was the point of the transfer system in the first place.
